Actually the zx-14 is faster, Even on a dyno the ninja actually have a little more power so overall the ZX 14 ninja is the fastest.
hayabusa is faster then ducati 999
well it depends on what motorcycle the fastest i kno is the Suzuki 1300R Hayabusa and it can go up to 261 miles an hour but it can faster wit som modifications
The Dodge Tomahawk, ofcourse. Sources say it can hit a staggering 400 mph, which is twice more than the Hayabusa that can hit a 200 mph on road. But the Hayabusa is more practical. The Tomahawk is just probably Hulk on wheels. The Tomahawk weighs 1500 LBS, the Hayabusa weighs 500 LBS. The Tomahawk makes 500 HP, a Pro Street Hayabusa can make over 700HP. The Tomahawk has the aerodynamics of a house while the Hayabusa is streamlined. The motorcycle land speed record (311 MPH) is currently held by a Hayabusa.
Zx-14. But not by much
Zx1400r
Road tests on the infamous Hayabusa suggest top speeds ranging from 170 MPH to "in excess of 195 MPH". That's about 1 mile per hour per horsepower, claimed at 194. Great by any standard! That is where the bike halts due to the rev limiter that assigns the bike to the informal European speed agreement. If you check out Ivan's Performance Products for a Timing Retard Eliminator it will actually go a little bit faster depending on the weather, weight of the rider, etc. As the previous answer stated "Great by any standard."
In the box near the throttle, there is a limiter, you need to take the limiter out then enjoy!
See the following article and decide for yourself... http://www.motorcycle-usa.com/9/484/Motorcycle-Article/2008-Ninja-ZX-14-vs-Suzuki-Hayabusa.aspx
To be honest, the best bike, is the one you like the most. However, the fastest bike is the turbo Hayabusa, over 250MPH, currently the world record holder. For pure aesthetics, the Ducati Desmosedici (road version) is beautiful, well worth a look.

Depends what gsx-r you're talking about. If you're talking about the Hayabusa, then that would win in the top speed. Check it out on youtube, Hayabusa vs R1. The R6 is the smaller version of the R1. The R1 is better for track, the R6 is better for canyon and city riding. The smaller Gsx-r 600 is a good competition for the R6, but the R6 is better at corners.
