It depends on the pickup. If the pickup has adjustable poles or staggered poles, you need to have them exposed. If the pickup has flat poles (even for all 6 strings) you can put a cover over all of the pickup and get essentially the same sound as long as you adjust the height between the pickup and strings properly.
