Because when in your apartment, you are isolated from those around you. In an apartment, you are apart from everyone else, boxed in a single isolated section, while others have their own "parts" of the building. Apartment was a word created to both covey the fact you are "apart," from everyone else in an apartment, and that you are occupying your own, "part," of the building.
