Theres not really anyway that the alarm or dock would have set a password. But, just by connecting it to the computer that its home iTunes is on should unlock it but it wont completely get rid of the password so the next time it locks you will have the same problem. So to get rid of the password all together follow these steps:
1)Connect your iPod to the computer with the home Itunes
2)Press and hold the power and home keys for 10 seconds
3)The screen should go black, then release the power button (Do not release the home key until your Itunes says "We have detected an Itouch in recovery mode"
Check the door light switches. One could be going bad and triggering the alarm.

The alarm and the horn are interconnected in some models, if you pulled the fuse from the alarm it might have caused a surge big enough to blow the horns fuse, just replace it. You just have to make sure that the fuse you took from the alarm is back on. If the alarm is not working, disable it properly and not by removing a fuse.

Are you sure you have and alarm. E46 did not come with a pre installed alarm. It was a dealer installed item. You can checked by removing the trim cover on the inside roof trim just behind the opening for the sunroof. Just pry if off with something thin like a credit card or something. If theres a sensor in there then you most likely have an alarm, if not then you don't. The most common problem would be the alarm siren that is accessed from under the hood. Search for E46 alarm install to see how to get to that.
