Thunder is a pressure wave that wears out by the time it reaches tree level. Lightning however can knock down trees or catch them on fire, two things that could easily kill birds in their eggs.
Thunderstorms will not kill fertile chicken eggs. However, they may be damaged if something in a thunderstorm would fall on top of the eggs.
If the ducks live in a hutch or coop, they should be fine, along with any eggs they are attempting to hatch. But, they might not lay any eggs in a bad storm

Duck eggs are formed inside the female and fertilized inside the uterus. The eggs are then laid by the duck via a vaginal canal through an orifice called the vent.
The duck does take care of the eggs for the most part but there have been times when the drake will sit on the eggs as well to give the duck a break to go feed.

A duck will sometimes sit on unfertilized eggs. Usually, after a while the duck will come to realize that the eggs are not going to hatch and she will give up and move on.
