If you unplug an IDE drive, you run the risk of burning out that IDE channel that it is plugged into. I have unplugged them several times with no ill effects but I've probably just been lucky. SATA drives can be hot-swapped (you eject them in Windows as you would a thumb drive) and external hard drives plugged into a USB port can also be ejected. If you have a RAID, you can also hot-swap.
Also be aware of static electricity. A static charge that you cannot even feel can still burn out motherboard circuitry when changing hard drives, or doing anything else.
The tower is the case and everything inside it, whereas the motherboard is the big chip inside with everything plugging into it, graphics cards, CPU and other things. If you open the side of the case the motherboard is hard to miss.

I wouldn't if I were you.i have that combination and it's a nightmsre. Main problem being the drive bay cradles prevent you plugging into SATA ports. So you have to have the drive bays sticking out the front.
