No, you can't. There are a couple Pokemon you can't catch. They are Surkit, Masquarain, Lunatone, Zangoose and either Latios or Latias (whichever one you didn't choose). Correct me if there's more!
you also cannot capture the 2 Pokemon you didn't choose as a starter and their evolutions, meditite, medicham, Roselia, and huntail (if you chose the deepseascale) or gorebyss (if you chose the deepseatooth).
