All rough openings for doors or windows should be as close as possible to plumb and square or your door or window wont be able to be installed properly. As long as you have enough room in the opening to iinstall it square and plumb it'll work fine but if your opening is way out of true, even if you install the window level and plumb it just wont look right.

Try something simple: just open and re-close the rear window. The window has a safety switch that keeps the wiper, washer and heater from working if the window is open. The window settles down (from opening and closing the hatch) over time the window settling triggers the switch. If you open and re-close the window it resets the switch and everything works again. My 2003 4 Runner does this over time. I just open it and re-close it to fix the problem.
First of all you will need Butylthane and window calking that is not water based. You need to put Butyl on the bottom of the opening where the window will go and then calk the window on the lip that will be against the structure. Then, put the window in the opening and center the bottom and put one or two screws on the bottom. then have someone hold the window while you put the slider of the window in and then just pry the frame to make the opening of the slider and the frame look even on top and bottom and then put a screw in the top middle. You will need to close the window so that you can only see an eighth of an inch and then move the middle to make it look good and there you go, you have installed a window.
