In order to put a fossil you find in the Underground in your bag in Pokémon Diamond, you first have to be in the underground area. Next press the "X" button to pop up the menu and then select the "Treasures" selection and press that. Now find the fossil you want and press that. You'll see 3 options pop up on the next menu: "Put in Bag," "Trash" and "Cancel." Press "Put in Bag" and it'll be sent to your Bag above ground.
