Some downloads allow you to download in the background and others will not even allow that. I know no downloads that allow you to pause and resume
The console will pause a download if you do something else while downloading.I found out when I was going to watch a TV show on DVD and it paused the download while I was watching it. It also paused while I was in Playstation Home both times I was downloading in the background. It resumed as soon as I was no longer doing anything that made it pause

What I did was log into the PS3 and then my PSN account. At the top of the Playstation Store screen you have a record of your downloads. I had 127 downloads in the history and now have 204. I then spent 3 or 4 days downloading all my downloads into the new PS3. The downloads took some time but they all also had to be installed and that took the most time management. I left the PS3 running and watched TV and went back every so often to install another game. Otherwise only a game is installed. Most PS3 activities will pause the download in background, but the install does not seem to pause the download in background. Playing a DVD will Pause it and the same is true for a game.

Will it do harm if you pause a game on PS3 for a long period of time?
no.
What will happen if you stop downloading a large file and will you be able to downlaod it again at the same spot?
if you are using a torrent program then yes, you can pause the download and resume it later, but if your just using an internet browser ( internet explorer, Chrome, Firefox) you cant. you will just have to find the link to download it again, and download it.
