Metroid 3, or Super Metroid, has save stations placed throughout the game. Same goes for Metroid Prime 3. In both games you can use your gunship for saving and ammo refill.

No. There are three save files and when you select one it asks you which game you want to play. When you return to the menu it will show you how far you are in each and ask you again which one you want to play. (eg. Metroid Prime 0% Metroid Prime 2: Echoes 54% Metroid Prime 3: Corruption 12%)
For metroid prime ( Game Cube ver.), you need to have a gameboy advance with a completed save file of metroid fusion. connect it to a controller input with a cable (you need to buy one). On Metroid Prime Trilogy, you need to finished Metroid Prime on any level and buy it on the extra menu (it cost 1 orange token and 2 silver tokens and then activeted).
When you get to the brain, it will start shooting stuff at you. I stand there for a moment and when it starts to shoot, I jump and shoot its head. You have to keep doing this until the cut scene appears. After that it will suck you dry of your health, but your metroid friend will come save you. Then you get the rainbow gun and you have to do the same thing again. It takes a while to figure out the pattern for dodging the fire, but if you wait for him to shoot at your current position, you can jump to avoid it.
