No the waves don't stop, but eventually you will gain a method to get to Citadark Isle.
If my memory serves me right, you don't. You have to get to Citadark isle by the Kyogre boat thing.
If you mean the very strong current, you can't. You will have to take another route (I forget which one) and go around.
