In most cases, no you cannot. Most games are separate and are exclusive to either the Wii U or the Nintendo 3DS.
However, there are a few games and applications that does allow you to transfer save game data. Monster Hunter 3 Ulimate and Super Smash Bros for 3DS/Wii U will allow you to transfer data from one game to another. You will need to have both games running on both systems before you can transfer. Also, applications such as Mii Maker will allow you to copy your Miis from one system to another.
