Zapdos is one of the legendary Pokemon which means it's tougher to capture then the wild Pokemon you find easily in the grass but yes you can catch it, you just need time and patience and plenty of ultra balls.

Buy about 30 to 35 balls but take zapdos to 1 hp before using ultra balls.I caught one with a Great-Ball. I did'nt do anything to the CUTIE Zapdos(look at it's eyes!) Zapdos can be found in the last area of the Power Plant. To catch it, you can certaintly wait until you recieve the Master Ball from the Silph Co. President. Zapdos will be caught no matter what. Otherwise, you will have to train your other Pokemons to at least level 40 or higher to be able to lower Zapdos' HP down (Zapdos is Level 50). Then have a Pokemon that can put Zapdos to sleep which will enable the chance to catch it (Zapdos will dodge the ball if not asleep). It is recommended that you use Ultra Balls to have even a chance to catch it. Stock up on Potions and Ultra Balls, and you should be able to catch Zapdos sooner or later.
