The final scene with Isaac looking over at Ellie, and the manner in which he did it, is an homage to the ending of the first Dead Space game.I won't give away endings here so you'll have to check out the end of Dead Space yourself. ;-)

Isaac clarke does not die, in fact if he dies the whole story would fall and wont make sense, because isaac survived dead space 2, and if he dies in dead space 3 then that wont make any sense because, where is Isaac going to die? he left the sprawl and destroyed the marker at the end, and everything blows up at the end. (government sector, and the sprawl) so it wont make sense if he dies. But who knows the creators can decides to screw the game and story up.

Isaac destroys the marker, after Tiedemann attempts to kill him, and Nicole attempts to "absorb" him into the marker. Ellie breaks through the marker containment area in the gunship she escaped in, and saves Isaac. The final scene shows Isaac staring crazily at Ellie. after the credits, a conversation is heard that there are atleast 12 marker sites, and that they need to "pick up the pieces".
