Depends on the organization but basically every organization be it non-profit (501c3) or not for profit, or for profit organizations such as business are all affected by governments in some way. Examples of this are tax rates and incentives, government regulations such as OSHA and regulations on what is being sold, such as firearms etc. Non-profits and not for profit organizations also sometimes rely on government subsidies to function. Also as in every day life all organizations and people are affected by government in the form of roads and utilities and the maintenance of these services that are provided. The amount of government involvement that is best in an organization is much debated.
