To get debris out of skimmer lines once the skimmer has been replaced, you need to blast air or water through the lines to push everything out of them. The lines must be disconnected at both ends during this process.
Yes and no. One hole, the one to the rear of the skimmer goes directly to the pump. This also acts as your vacuum hose port for vacuuming the pool. The other comes up from the main drain. Covering both of those ports should be a float valve type of an assembly. One of the purposes of the float valve is that when and if the water level gets too low in the pool then the float in the valve assy. seats and will then let water flow in to the pump directly from the main drain. That piece of plumbing may have some blockage in it or there may be a restriction of some sort on that line. There may also be a leak in that side of the plumbing. Is there any air coming back to the pool when in this position? If so that is the cause. Fix the suction leak and try again. The 3 way may not be positioning completely over that port. Or it could be that the three way valve does not have the 3rd port open. If the 3 way is prior to the pump, then one port goes to the bottom of the skimmer, the other goes to one of the main drain ports. When your skimmer has reduced "suction" (not pressure) it is then the 3 way may be drawing from both skimmer and main drain at the same time. You only have "pressure" after the pump and at the filter. Before the pump then it is considered suction. Or the 3 way may be plumbed or labeled wrong. Also, in another instance, with the valve in the skimmer position - it could be drawing from more than one skimmer. I suspect the latter answer.

It can if the plugged part is actually down the pipe from both, not actually under the sink. It sounds as if the main line connecting both is plugged. See if you can find a 'cleanout' on the main pipe and 'snake' it.

Depends how the pool was plummed. If you have a dedicated main drain line, or you share a main drain line and a skimmer line. Both are suction lines to the pump,meaning they will go into the front of the pump. If you have several valves on the front of the pump, and hopefully they are labeled you could try to shut all of them except the main drain and use what is called a drain king. It hooks to a waterhose and swells inside the pipe forcing water in the opposite direction. If you dont have any valves on the front of the pump ,chances are you share suction with the skimmer. check the inside bottom of the skimmer. Main drain may be plummed to skimmer bottom.
It depends on what is meant by 'holes'. Cavities in limestone may be caused by both mechanical and chemical weathering.
