yes you could because most cards that can have spell counters says that it can destroy a spell or trap cards on the field face up like breaker when its normal summoned it has 1 spell counter, u can take of the spell counter to destroy 1 trap or spell on the field

No the cards with spell counter effects states that or usually say, "each time you or your opponent activate a spell card put a spell counter on this card."

it means that the only time you will put a spell counter is when you actually activate. in the case of the cards like Spell Absorption and other continuous spell cards they are only activated once by the player. the effect of Spell Absorption is like "self activating" when the conditions are met and therefore is not included in the conditions of the spell counter effect.

Spell Counters don't 'do' anything unless the card they are on specifically mentions them - and whatever card it is will have different timing depending on the effect. Continuous effects like the protective effect of Magical Citadel of Endymion, is applied immediately. Ignition Effects like Breaker the Magical Warrior, can only be activated in your own main phase 1 or 2, etc.
