Cooked salsa is much sweeter, smoother, but has a bit of a ketchup flavor. Uncooked salsa is zippy, green-tasting, and can be astringent and bitey.
A good middle of the road can be to fry or carmelize the onions before putting them in fresh salsa. Hot peppers, particularly the really hot ones, get a more even, rounded heat when cooked.
So my long answer is that salsa is better cooked but can be good "raw" too, with a few caveats.
