In the book Lockdown, the Black Suits framed Alex for the killing of his friend to get him into Furnace. If you haven't read the other books, I'm not going to be a spoiler, but the exact reasons ar hinted to at the end of the first book with the transformation of one of the taken inmates, and halfway through the second book with the labs.
