For whatever reason, Haruhi "chose" Kyon. This is first said by Yuki, then restated by Mikuru, and Itsuki as well. She often relies on and trusts Kyon with anything. These are all made evident in the fourth novelThe Vanishment of Haruhi Suzumiya, where she remained at Kyon's side for the three days when he was in a coma due to a small accident. Well, I think there's something there that is left unanswered. The end of the manga proved that Watanuki has some sort of feelings towards Yuko. The guy has the chance to leave the shop and he refused to do so because he wants to see Yuko again no matter how long it takes. He basically sacrifice his freedom because of her. If that is not love, I don't know what is.
While there's very little tangible evidence, Nagato probably cares for Kyon. In the anime episode Remote Island Syndrome II when an emotionless Nagato refuses to open the door for Haruhi Kyon 'overrides' her orders and she is briefly shown with an emotional look. She obeys any requests by Kyon and in the light novel The Disappearance of Suzumiya Haruhi, the alternate characters are given similar personalities to the originals. The alternate version of Nagato seems to behave much like the original too, except that she has repressed emotions and seems to have a crush on Kyon.
