No, Murtagh does not come back in the "Eragon" series by Christopher Paolini. His story concludes in the final book "Inheritance."
When he is recaptured by Galbatorix from Tronjheim and is back in Uru'baen one of the dragon eggs that Galbatorix has hatches for Murtagh.

I think that Eragon will be able to persuade murtagh to go to the elven city and get his name changed. Later when eragon is fighting galbortorix eragon will be about to die and murtagh will come in and save him and kill Galbortorix!!!!!
Murtagh believed he was telling the truth. Eragon and Murtagh really are half-brothers and share the same mother. The part Murtagh was incorrect about was who Eragon's father was. Murtagh's father was Morzan, whereas Brom was the father of Eragon. Eragon was not even aware of this himself until after Brom's death.
Murtagh is certainly not evil. He is just being controlled. Galbatorix has complete power over him, and keeps Murtagh as a slave.
