Basic pens (such as ballpoints or anything with water-based ink) aren't generally considered dangerous unless ingested, although the dye in the ink may irritate your skin.
Permanent markers, however, may contain Xylene, which is toxic. While an occasional mark won't cause any problems, frequent use may be harmful.
If you know you're not going to stop writing on your skin, you may want to get a pen designed specifically for that purpose. Skin inks and paints are designed to be non-toxic and shouldn't cause any medical issues.
