You can not actually beat Arena 39, but to get high in the scoreboard you have to have good scores on each of the games in Arena 39. Each highscore for each game in Arena 39 will be added together to give you your episode score. If you have a high episode score at the end of the episode, you can win some prizes.

It is to the west of Harabu Desert. First you must complete the game then Chairperson Erma will give you a ticket to go to the capture arena. Then you to Harabu Desert and go to the east dock and a wailord will be waiting for you. Ride it and it will take you to the capture arena.
