Yes you can always find Waterwraith in submerged castle if you wait 5 minutes
Actually, the amount of time it takes for him to appear differs for each sublevel. I know that for sublevel 1, it takes the longest time, 6-7 minutes. The other sublevels I'm not sure of, but I believe it may be random. I also believe the amount of time before he appears is shortest on sublevel 3, but once again, I'm not sure about this.
You can't. Your only choice is to avoid the Waterwraith and carefully collect treasure. On the final sublevel, you can get purple Pikmin, which allow you to defeat the Waterwraith.
On the first four sublevels, if you stay there for five miutes or longer, it will appear; a cutscene heralds the first time it arrives. You are unable to defeat or damage it until you reach the final floor, where you'll find Violet Candypop Buds; Purple Pikmin can force the Waterwraith into solidity, making it possible for any Pikmin to damage it.

The Submerged Castle is the cavern in the northeast area of the Perplexing Pool. The area around it is submerged in water (hence the name) so only blue Pikmin can be brought into it.
The water wraith is a boss in Pikmin 2. He does not appear in the first game at all. He is an extra dimensional creature who will try to kill your pikmin by rolling over them. I recommend searching a picture. In the main story he can be found in the Submerged Castle. He will spawn in the submerged castle on every floor after 5 min. has passed (I think.) He can not be attacked without throwing a Purple pikmin on his back. This will make him take a physical form. Otherwise, he is invincible. The problem is, the submerged castle's entrance is submerged in water so you can't take in Purple pikmin. So if he shows up, you are out of luck. On the final floor, you get Purple pikmin via. candypop bud. Then you can kill it. In challenge mode, 2 of them will appear in the bully den when the clock reaches 270. This time, you are given 25 purple.
