That depends upon whether it is a matter that is temporal and non-essential, like the color of the carpet, or a point of doctrine that is not essential to salvation of church discipline, and may be held by sincere lovers of truth, like the time of the rapture.
On more critical issues, from infant baptism, which indicates a fondness of man made traditions over The Bible itself, to a rejection of Bible teaching on moral issues such as homosexuality, to whether salvation is only by effectual faith in the Lord Jesus and His sinless shed blood (not in any faith in our merits or those of a church or saint), or a lack of commitment to manifest evangelism, you should not submit but should seek out a better church.
True born again Christians are not to have a contentious spirit, but "should earnestly contend for the faith which was once delivered unto the saints" (Jude 1:3).
