I have had a lot of experience with this, as I owned properties that participated in government programs. First, one must understand the type of housing. In general, the apartments that receive subsidies individually are less attractive than buildings that are contracted as a whole. Newer buildings are generally much nicer as the developers in recent years have been given greater incentives by the city to make better housing. The following is a list, in my opinion of apartment quality based on it's status:
Built after 1998, HPD Contracted: Excellent Condition
General HPD Contracts, pre 1998: Good Conditions
Housing Stability Plus Program (HSP): Below Average
Section 8 Voucher Units, pre 1998 construction: Terrible
Be wary of the tenants in the building as well. If you see that they are constantly fighting with landlords, or they keep their apartments in poor condition, it is very likely that it will spill into your apartment. Look for evidence of rat traps or poison. Also bed bugs. If any apartment has bed bugs, most of the other units are at risk. Look to make sure the areas around the building are clean as well.
To find violations on the building in advance, you can look directly at the nyc hpd website at the following link:

Just enter the address and borough, and you will see the violations of the building. Courtesy of Think Properties NYC
Most of the "very" cheap apartments are going to be subsidized housing of some sort. Due to the high demand, subsidized housing is allocated by lottery to qualified applicants. You can learn more at: http://www.nyc.gov/html/hpd/html/apartment/lotteries.shtml . There are rent controlled apartments in New York City, and there is also subsidied housing for low income families. But generally, the rent in New York City runs extremely high.
The corporate apartments in New York City is to provide traveling executives a place to stay while in the city attending business meetings, conventions and seminars. The corporate apartments in New York City are also available to New York residents but come with a price. Because of the pricey of the corporate apartments in New York, the majority of the tenants as aforementioned are business executives.
Unfortunately, due to the Economy, there is currently no Section 8 housing being approved in NYC. However, the New York City Housing Authority can help you to find public housing if you fall below established income requirements. You can learn more at their website: http://www.nyc.gov/html/nycha/html/assistance/app_for_pubhsg.shtml.
