Both the MCSE and JAVA courses are excellent courses to join. You must assess which will better suit your individual needs.

You can apply for Control and Instrumentation, Robotics engineering , Process Control and Instrumentation as the students of B.Tech instrumentation and control are eligible for this courses. NITs, UPES are some good institutes where you can go for these courses.
BTech students shouldn't spoil his carrier in MBA. If your aim is MBA than you should do BA, B Com, BSc or BBA. Because you are to spend a huge amount of fees in BTech which will be worthless if you choose MBA, and it's non technical stream...

You will have the option of a lot of Courses. You will be able to get all the Courses in the Chennai Campus. You will not be able to get CSE, EEE, ECE in Vellore Campus. (This answer is based on the Results of VIT Counceling for 2011. Things change from Year to Year)
