If you're dealing with a standard ATX Motherboard the CPU cooler will be right between the I/O Slot (the part of the motherboard sticking out the back of the computer) and the RAM Slots (Long channels with rectangles sticking out of them). In some cases the CPU will be watercooled and thus no cooling fan would be present!
