In a literal interpretation of the word "cool," pressure inside a tornado is lower than in the surrounding area. Air flowing into a tornado is decompressed and cools as a result. This means that it is cooler inside a tornado than it is outside.

However, this question may also refer to tornadoes being cool in the slang meaning. Tornadoes can be incredibly powerful, capable of destroying almost anything. Some people may consider such power "cool" or "awesome" but for most the pain and death that tornadoes bring negate that.
