There are two ways Aphrodite was associated with the sea:
1). When Kronos cut off Ouranos's genitalia and flung them away, the fell into the sea. After floating in the sea for quite some time, they acquired a foam, whence Aphrodite was born. This is her first association with the sea, as told by Hesiod.
2). Aphrodite, as Aeneas's mother, was also seen as a protectress of seafarers. Multiple shrines throughout the Aegean are testament to this. This aspect of Aphrodite has eastern origin.
