Because they were not used to it. They were used to doing their things like hunting in a group living by tribes, but when the missions arrived they had to stop everything that they were doing.

There are probably thousands of ways the colonization affected the American Indian. The major ways were through the insidious methodical genocide of their numbers. Their lands were stolen. Every single treaty ever made was broken by the Americans and that was a hard lesson to learn by a people who lived by their word

Eventually, the Indian was not permitted to speak his own tongue. Their children were taken away and sent to schools to learn to hate their Indian ancestry. They were not allowed to practice their spirituality. They were starved, tortured and killed.

The good news, however, is that even though the Indian was defeated, the government never destroyed their spirit. That is the reason the Indian still lives today.

Native Americans did not affect americas as much as americans affected native Americans. The only way Native Americans affected Americans was through warfare. From the Northeastern coast to the desert southwest Native Americans used guerilla warfare(warfare in which the enemy uses surprise/hit and run tactics against another enemy) against the americans. The most troublesome tribes to the Americans were the Iroquois of the northeast(Canada to Tennessee), Comanche(Texas to Kansas, Apache(Mexico to Oklahoma), and Sioux (Southern Canada to Northern Nebraska). These were the fiercest tribes in the United States. These tribes hated Americans but were good people.

I assume you are asking about the mission system. All the 21 missions had Native Americans working and living on mission grounds. When the converted they weren't allowed to leave the mission and life for them was not good. They were often beaten, killed, and the women raped by the soldiers guarding the mission.
