In the last book he offers Percy to become immortal and live on Mount Olympus. Percy says no because he wants to stay with Annabeth but Percy asks Zeus to reward him differently. Instead Percy wishes for there to be a cabin for all the minor gods and goddess even Hades and for demigods to be claimed by their godly parent by the time they are at least 13.

Zeus thinks Percy stole the bolt because it went missing when Percy was at the center of attention during the meeting on Olympus and because Percy is Poseidon's son, making him a likely suspect in Zeus's eyes. Additionally, Zeus has a history of mistrusting Poseidon and his children.
He is the son of Poseidon in the movie and the books. If they rewrote him to be the child of Zeus it would rewrite the entire Percy Jackson universe.

He doesn't necessarily hate Percy, but Poseidon and Zeus are rivals, so Zeus doesn't fully trust him. Also, Percy is dangerous, if he turns sixteen, he could have the power to destroy Zeus and all the gods! Also, Percy is son to the god of the sea, Zeus is the god of the sky. Sea and sky are pretty much opposites. So are sky and underworld so Zeus may not like Nico that much either. Zeus also suspects he stole his lightning bolt.
Whenever Percy is high off the ground, Zeus (being god of the sky) can simply strike him with lightning.
