The Holy Spirit organised and controlled the affairs of the Churches which can be seen in clearly in the book of Acts and the 7 Churches of the book of Revelation. Note the term, "The Spirit Says unto the Churches" Revelation 2 and 3. Check this verse in Acts 20

Act 20:28 Then take heed to yourselves and to all the flock, in which the Holy Spirit placed you as overseers, to shepherd the assembly of God which He purchased through His own blood.

And Acts 13

Act 13:2 And while they were doing service to the Lord and fasting, the Holy Spirit said, So then separate both Barnabas and Saul to Me, for the work to which I have called them.

Next He was the comforter and counsellor to those who were Baptised in the Holy Spirit and would lead them into all truth.

Joh 16:13 But when that One comes, the Spirit of Truth, He will guide you into all Truth, for He will not speak from Himself, but whatever He hears, He will speak; and He will announce the coming things to you.

Joh 14:26 but the Comforter, the Holy Spirit, whom the Father will send in My name, He shall teach you all things and shall remind you of all things that I said to you.

It is a broad Question which has so many answers because there are so many things He helps Christians with.

Chapter 12 of 1 Corinthians describes 9 gifts which the Holy Spirit manifests to help Christians in building the Church. Galatians talks about the fruits of the Holy Spirit and so on.
