The goblins take them. It is supposed that they were eaten, at least that is what the narrator hinted at in the description. The last they were seen was in the great hall just before Gandalf put out the lights.

Although horses and donkeys can have mules, they are infertile, so they are two separate species and the mule is a hybrid.
There are few members of the horse family that are considered to be domesticated. Horses themselves are domesticated. Ponies and donkeys can be domesticated as well.
