The Cherokee sued the state of Georgia and appealed it to the Supreme Court, which they won, but a bit more than half the tribe was still relocated to Oklahoma.

The Seminole went to war, joined by the elements of the Creek Nation that tripled the size of the Seminole Tribe, and resulted in one of the most expensive military actions in US history at that time.

The Choctaws entered into a variety of treaties that gave them funds to buy western land, and a large number sought American citizenship.

The Chickasaw held out for financial compensation but eventually grouped at Memphis, Tennessee and allowed themselves to be relocated to Oklahoma and merged with the Choctaw Nation, until they were able to regain their sovereignty beginning in 1850 when they drafted their own constitution. The Choctaw ceded 11 million acres to the US government, and allowed themselves to be relocated in three waves (1831, 1832, & 1833) during which one sixth of the tribe died en route.

The Creek were personally addressed by Jackson and were promised fair compensation for their lands if they agreed to relocate. Most of the tribe did move voluntarily to Indian Lands, but those that remained behind in central Alabama established relations and accepted the protection of the Union from retaliations at the hands of the Confederacy.

By and large, most of the tribes were relocated to lands west of the Mississippi. Many died in the various waves of the Trail of Tears.

What did the American government do with the Native American populations after the army conquered them?

The Native Americans tried to defend their territory, but were not strong enough to protect themselves and their homes. They were either killed during the Indian Wars or moved to Indian Reservations. Even today many Native Americans still live on these Indian Reservations. The movement West displaced many Native Americans from their native homes. They were moved to Reservations that were often a long way from their native land. Not long after Congress herded the Native Americans onto Reservations, Congress enacted The Dawes Severalty Act (February 8, 1887) that deprived them of their legal status.
