First of all, you need to have a Pokemon that knows the move Fly. Press Start, then go to Pokemon, and go to the Pokemon that knows Fly. There should be some sort of list for that Pokemon. Fly should be included in the list. Press Fly, then a map of the whole region will show. You can only Fly to places you've already been to. Go to the city (or town) that you want to Fly to.
