What do you mean? All Pokemon could be caught, except legendary Pokemon if you don't have the right balls for it.

by putting in a pokemon that knows mean look then use that move so he cant flee then just keep throwing ultra balls at him and eventully he will be caught. but make sure the pokemon the knows mean look doesnt faint because then thundorus can escape.

I wouldn't consider it a bad thing, just not the best descision. Because there are still many legendary Pokemon that are much harder to catch then Palkia/Dialga. I would have recommended bringing ultra balls instead.

The only Pokeballs you can use outside of special means, via cheats are the Safari Balls, Park Balls (gen II), Pal Park Balls, Dream Balls, and Cherish Balls. The always-catches Master Ball is not considered a cheat Poke Ball.
