Many breathe through gills. There is oxygen in water, just not as much as in air. With the proper tools it can be extracted, entered into the blood and used to breathe with. Others take up oxygen though their skin, but this can only be done if the animal is small enough so it can reach throughout the body without the need for a bloodstream.
