There are many apps came out to help solve the duplication problem. Only a few actually work. Out of the few, FonePaw iOS Transfer works the best. The other all feel bit clumsy.

You really can't delete all your contact from iPhone interface. You will need to synch it with PC or Mac, where you can delete all the contacts before the synch. Then, synching will remove all contacts.
However, after IOS5, only one iTunes can be used to synchronize with iPhone contacts. The easiest way to manage address book is to download apps such as PhoneBook Plus Lite, which is free, or use the PhoneBook CleanMaster, which can batch delete and merge contacts.
Open up the Contacts information, click edit, and scroll to the bottom of the edit page, theres a big red button that says 'Delete Contact"

You need to delete them one by one by selecting the entry you wish to delete from your contacts, select the edit button then select delete.

You go into your contact list tap on the contact and either edit them from there or swipe to the left if you want to delete them.
There is a free iTunes App called My Contacts backup. The app allows you to export all your iPhone contacts and to send it to yourself via Email, making it quite easy to import the contacts on the new iPhone.
There are a variety of ways for one to remove all contacts completely from an iPhone. One of the easiest ways is to download the 'Spring Clean' app. The app will bring up the full contact list and one can select all and delete. Many other processes do not completely clear the contacts.
