In order to defeat the final stage of bellum (the phantom looking version on the ship) you must hit him in the back when the eye is visible. But, you can only hit him in the back after you stopped time with the orbs ciela drops for you. In order to advance you have to stop time with one of the orbs ciela drops. You won't be able to hit him just yet, so try hitting him and afterwards you should get a message from ciela saying that there must be a weak spot. The eye will pop out of his back and after that you must stop time when the eye pops out and then strike the eye as much as possible until bellum dies. If I remember correctly it should take about 25-30 hits.
