System Flaw boss 2 (patrol level 49) is relatively simple to beat. There will be small, pulsing green spots that will appear on it's head. Shooting at them will inflict a small portion of damage, and the spot will move to a different position. An uninterrupted rate of fire is more effective than pausing between targets. If you go too long without inflicting damage, the boss will take away part of your health. If your camera faces away from the boss, it cannot hurt you.
The third boss in System Flaw (patrol level 64) is the exact same boss seen in level 14 (boss 1) and is not any stronger than its first encounter. In case you don't remember, here's how: First, you need to shoot and destroy its three arms. Then you need to shoot its eye when it's green. It will inflict damage if you face it while its eye is red. It cannot inflict damage if the camera is facing away from it when its eye is red.
