Talk to the rocket grunt blocking your way upstairs in the radio tower, and you have to defeat him, and the rest of them. After that whole process, fly back to mahogany town, and the guy will be gone, then you'll be able to challenge the blackthorn gym.

Go to the radio tower and talk to the rocket grunt near the stairs, he'll think you're a member but right then your annoying rival comes in and tears your disguise off, and now you have to battle the team rocket guy(Your rival just storms off looking for Lance.) and the rest of the team rocket retards in the radio tower.
