Some Pokemon would be genderless in reality, but even more for gameplay reasons. You're using a Ditto to breed out pokemon, it's easy now, but imagine the issues it causes if the pokemon that will let you breed any pokemon, wouldn't actually let you breed any pokemon. Imagine, if you will, a pokemon game were Dittos had gender, and you have a world that is much harder to come by certain species of pokemon. Plus, it adds flavor to certain pokemon if they can't be defined as male or female, without going so far as to add a third gender (something not every culture has defined) to the mix. Therefore, they become genderless.
