this kinda depends on your style, but here's how i did it. i captured rayquaza in a master ball, which you get at aqua's base. he's level 70, along with the other two. then you beat the elite four. you have to do that, no matter what. then talk to the guy who gave you castform at the weather institute west of fortree. he will say there are heavy rains and/or droughts near a certain route. go to that route well prepared.
for kyogre, i would recommend having 20-30 net balls and 10 or so timers. do not use ultra balls on kyogre. dive balls are terrible, too. only put his health to about a quarter left, he knows double-edge. and you need surf and dive for kyogre.
for groudon bring 20 or so ultra balls and 10 timers. he's much easier than kyogre, but it's still hard. however, i think my gameboy is bugged, i caught groudon with a dive ball.
You can't get Kyogre in Pokemon Ruby but you can get Kyogre in Pokemon emerald and sapphire and in ruby you only get groudon and rayquaza. In sapphire you get Kyogre and rayquaza and in emerald you can get groudon, Kyogre, and Rayquaza.
