First of all you do not capture Pokemon in this game you recruit them.

How to get Pokemon on your team in all Pokemon mystery dungeon games:

Step 1: Faint the Pokemon you are fighting, making sure you are the one to get the last hit in, not any other Pokemon on your Team.

Step 2: If it is a boss that can be recruited, sometimes it will ask to join your team. (It will only ask to join your team after you unlock Chimecho Assembly.)

Step 3: Say "Yes" and it is on your team!
