It is not recommended to use a Master Ball on them because of this, that would be a waste. In fact it's not uncommon to be able to catch them straight away in a Quick Ball. If this fails, an Ultra Ball will do for Dialga after weakening it a little. For Palkia an Ultra Ball will be fine but a Net Ball has a higher chance due to its Water type.
