Well, you must do that by having a Groudon, & a Kyogre,
You catch Groudon after you beat trainer red, & prof. Oak gives you the red orb, & catch him at cliff cave in Route 47.
You can catch Kyogre using the same tactics, but only Prof. Oak gives you a blue orb, & you can only catch Kyogre in Heartgold. So you must trade w/ Heartgold to get Kyogre.
Once you have both legendaries, go to Prof. Oak's lab in Pallet town, & show him both pokemon, he will then give you the Green orb,
Go back to where you caught Groudon (cliff cave) & your level 50 Rayquazza will be waiting for you.
Correction - Mr. Pokemon gives you the red orb (at his house on rt 30) after you defeat Red on mt. silver.
Also, the Groudon and Kyogre you show Oak MUST be from heart Gold and Soul Silver, a hacked one, or an import from R/S/E will NOT work.
