you can lower zekrom's hp very low and use a ultra ball that's what i did but it took 10 trys or you can just use the master ball before he attack's hope this helped you out
It may also help if you teach a Pokemon the move false swipe because then when the hp gets low use it and false swipe will leave the Pokemon with 1hp no matter what and then try using a move like thunder wave to paralyz it or hypnosis to make it go to sleep and then throw an ultra ball and it will be captured pretty quickly
