First, you have to catdch Kyogre (Heart Gold) or Groudon (Soul Silver). Then show either one of them to Professor Oak and he'll ask you to get the one that is version-exclusive. Once you get both of them, put them in your party and show them to Professor Oak. He will give you a Jade Orb as a reward, and go back to Embedded Tower (where you caught Kyogre and Groudon) and Rayquaza will appear there.
